Taxed staff at weekly rate instead of fortnightly

I'm new to payroll (thrown into it due to staff terminations) and in the midst of changing from weekly to fortnightly payments, staff have been taxed at a weekly rate instead of fortnightly.
I've worked out how much I owe each person, but what would be the best way to pay them back the money owed to them.
I've been asked to reimburse them this week.
Any suggestions.???
