Chain of events for starting a new company

Hello, I recently deleted my company file (I only had about 15 entries).
Somehow the entire thing was messed up and the numbers were not adding up right.
I need to know what the chain of events would be for entering in customer payments and syncing the bank account.
I have already deposited many checks into my business checking account, should I create invoices for all of these deposits before syncing the bank account or does it not matter? About 2-3 customers pay me through my personal PayPal each month. I am not sure how to create an invoice for these people.

Is there a really good online tutorial. I took a quickbooks class on Udemy and honesty it was not that helpful for my very small dog training business.
